The Battle aboard the Empirical was a skirmish in the Dominus system aboard the medical cruiser, the Empirical.

After completing his mission against Shaak Ti, Galen Marek returned to his master for his next task. At the Executor, he saw that the Emperor's fleet had arrived and believed that Vader had led his master into a trap. When he turned his back, Marek was stabbed with a lightsaber from Vader. It was discovered that the Emperor's spies discovered Marek and Vader's betrayal. Darth Sidious demanded Vader to destroy his Sith apprentice or he would be destroyed himself. Using the Force, Vader sent Marek flying into space, making it appear that he was killed.

However, Vader had used a droid to salvage the body and rebuilt him so that he would still serve him. While angry, Vader explained to Marek that it was an effort to escape the Emperor's attention. He directed Marek to form a rebellion to distract the Emperor and then he and Vader would be capable of destroying the Emperor. To accomplish this, however, Marek was required to forget his past and go into hiding. He was freed and tasked to escape the Empirical research ship, while leaving no Imperial witnesses.

Once awakened, Marek told his droid PROXY to get the Rogue Shadow ready while he made his own way to the ship. He also inquired where Juno Eclipse was and learned that she was arrested under orders from Lord Vader for treason against the Empire. Breaking free from his chamber, he encountered numerous stormtrooper guards that believed him to be one of the research ships experimental subjects, designated 1138, attempting to escape. In order to maintain his secrecy, Marek was forced to kill all these soldiers in his path.

Problems only intensified when the starships navigational system was altered by PROXY, who set it to crash into a nearby star, as the droid believed it would best erase any trace of Marek's existence on records. The droid also launched all the escape pods from the ship in order to prevent any crew from escaping. It was here that Marek encountered his greatest foe on the ship, Purge troopers, pairs of which were located at different locations on the ship.

Marek finally reached Juno's prison cell. After realigning a group of generators that were powering the prison shield, Marek quickly recovered her and moved to the Rogue Shadow. Entering the vessel, the pair along with PROXY left the Empirical, just before the research vessel crashed into the sun and was destroyed.

This conflict does not appear in the Playstation 2, PSP or Nintendo Wii versions of the game.

In the 360/PS3 version, Galen is referred to as Subject 1138
