What book(s) should I read?
There are a number of common answers to this question, from Heir to the Empire to Shadows of the Empire to Cloak of Deception. There's a thread at TheForce.Net's Jedi Council Forums dedicated to this very question.
The Jedi Exile can't be female!
According to The New Essential Guide to Droids and the Knights of the Old Republic Campaign Guide, she is. Of course, you can play as whatever gender you like in the game, but as far as canon is concerned, she is female.
Why did Obi-Wan say Yoda was his master?
Obi-Wan was likely trained by Yoda as a youngling, as we see with Bear Clan in Attack of the Clones. When speaking to Luke on Hoth, Obi-Wan probably didn't want to waste time explaining the whole Qui-Gon situation to him. (See Forum:Obi wan...Padawan to Yoda?.)
Are Owen Lars and Obi-Wan Kenobi brothers?
The novelization of Return of the Jedi said, until more recent printings, that Obi-Wan and Owen were indeed brothers. Leland Chee, however, has declared that they are no longer such. Obi-Wan does have a brother named Owen, who was likely intended to be Lars, but at this point he no longer is.
When asked about her mother, was Leia remembering Padmé or Breha?
Were all the Ewoks killed after the Battle of Endor?
Why are there three tombstones at the Lars homestead in Episode II and where are they in Episode IV?
While one tombstone was for Shmi Skywalker Lars, the other two were Cliegg Lars' parents, Gredda and Lef Lars (who shared a grave), and the other was for Cliegg's younger brother Edern. Owen later removed the headstones to prevent Luke from asking any questions.

How did Darth Krayt survive for over 100 years?
Krayt's body could not have survived the Vong implants, but he endured by placing himself in extensive periods of stasis, his mind only open to his closest disciples like the first Darth Wyyrlok. Krayt was living well beyond his standard lifespan and his body began to fail him, his condition kept at bay by healing trances.
Who was the first Jedi (or Sith)?
This has not yet been established. However, we do know that "Kaja Sinis" is certainly not the answer—this is nothing more than SuperShadow fan-fiction.
Some characters' deaths, or fate otherwise, are often disputed. These include:
Jar Jar Binks
Alive after, and possibly appeared in, Return of the Jedi.
Until recently, Maul had officially died on Naboo. He appeared in two stories after this "death", however, but in one story he was a clone, and the other story is non-canon. However, in the fourth season of Star Wars: The Clone Wars, Maul was revealed to have survived his fall on Naboo. He is now a cyborg.
The canonicity of some works are sometimes questioned.

In the Holocron continuity database, The Clone Wars film and series are classified as T-canon, while most other stories from the era are C-canon. In the event of a conflict, T-canon takes precedence. Leland Chee stated early on that no stories are being thrown out entirely, but rather that they may be moved around on the timeline.
Although Abel G. Peña's The Story of General Grievous: Lord of War did hint at an event from Old Wounds, Leland Chee declared on the now-defunct StarWars.com forums that the comic is "non-continuity."
Labyrinth of Evil/Reversal of Fortune/Clone Wars
Though some details of these stories conflict, they are all still canon.
Although these stories were declared "Infinities" when they were republished by Dark Horse, they have since been brought back into canon.
According to Leland Chee: "The continuity of the manga comics is a bit fuzzy."
